Project Avalon: An Extended Machine Learning Framework for Spectronaut Dramatically Improves IDs for Short Gradient DIA Proteomics

Normand Overney, Oliver M. Bernhardt, Maximilian J. Helf, Tejas Gandhi, and Lukas Reiter

69th ASMS Conference on Mass Spectrometry and Allied Topics, Philadelphia

Evaluated eight classifiers and used genetic algorithms to tune a gradient-boosting model integrated into Spectronaut. Avalon improved peptide-precursor identifications by 20-40% on short-gradient dia-PASEF data while retaining comparable empirical false-discovery-rate performance.
